It can be harder to get yourself on the ballot as an independent than to win a party primary and go from there. Party's have the campaign machinery to win races. You can run as an independent but more likely than not you probably won't get more than 10% in a general election if you're lucky. The purpose of running is to win, not just to make a stand on principle.
Right now the only two independents in the Senate are from Vermont, a state so small and local by most standards that an independent can win, and Maine, which has a mind of its own politically. The last independent from another state was Joe Lieberman from Connecticut and he only won because he had the infrastructure in plays from multiple terms as a Democrat.
